I have not used it myself, but I recall a friend switching to using Metaleuca once her dog got sick from eating cleaning products, and I recall her saying that it’s safe for animals. I know she loved their products and ended up selling them (though since I don’t have pets I’ve never used it).
(I think their products are sold through people, like Amway-style…. )
I use a product called Simple Solution Oxy. I get it from PetSmart. It is pretty expensive (about $20-$30 a gallon), but it works. When I rent a steamcleaner, I add some to the cleaning solution and it removes the pet smells from your carpet. I also use it when my dogs have an accident – which is often. I put it in a spare spray and spray on the spot. I have 3 dogs – two are puppies and not housebroken, and my house does not smell like urine.
There will be numerous products available that are safe, but if your dogs are going to be lying on it after cleaning, make sure that the cleaner does NOT contain bleach or ammonia as this smells like urine to the dog and they may begin to mark on it (urinate).
Steam cleaning works well, especially if it is done with a proper steam cleaner for carpets. I have recently also hired a rug doctor carpet cleaner and it worked well and was not too expensive.

I myself use rug doctor steam cleaner meant for pets since it deodorizes and cleans deep down where all the dirt hides.
